JR Train Guide
Japan trains are famous for it's effectiveness and reach. You can almost travel to all japan area by train, and their train schedule is very sharp and never miss a single minute unless accident happened. The national train company, JR (Japan Railway), connecting all cities in Japan, while subways and local city trains usually owned by private company.

I found a great site about traveling using train in Japan, a definitive guide and a up-to-date, take a look here. I wish i've found this website earlier before my trip.

Tickets

There are many type of JR tickets but one you'll mostly see is the small one (the most right in above picture)

Ticket in japan not based on destination, so it safe for you to change mind of the destination after you entered the station. All you have to do is put the ticket in "Fare Adjustment" vending mechine either you'llhave pay or you'll be given money back.

Train Lines
Tokyo Area
This is the most complex route in Japan with main cities Tokyo, Yokohama, Hachioji. Well, you better get this PDF if you want using JR Train in Tokyo. Traveling in tokyo area is not as hard as you might think, just remember their colors then you won't get lost, you even don't have to ask to train staff.
